This question already has an answer here:

In Minecraft seeds display a world that is almost the exact same over and over again. However when looking at the Nether it seemed to be 2 different Nethers (one spawned me into a large sum of Nether Quartz and the other a Nether Fortress). How can I make the Nethers stay the same on the same worlds?

@YoungGuilo Are you sure you generated the Nethers with the same version of Minecraft? Chances are, even if you are sure, you're wrong. –  fredley Oct 1 '13 at 13:48

Two world with the same seed are not almost the same, they are identical (assuming made in the same minecraft version). Animal spawning is excluded from being identical though.

On the same coordinates they will be exactly the same (when nothing is broken/placed at least).

This also goes for the nether. If you go to same coordinates in world1 and world2 the place will be identical.

The nether is "different" for you since you build a portal on another spot in world2 then in world1, so your netherside portal spawned in a different location. If you write down the coordinates of your netherside portal in world1 and then go to those coordinates in world2 everything will be the same, except that there is no portal.

Bla ninja, I'd like to note that worlds with the same seed aren't completely the same, animal spawns I know for sure aren't generated from the seed and certain structures are also not dependent on the seed. –  Kevin van der Velden Oct 1 '13 at 11:17

The above comment might be wrong, cant seem to find evidence for it that structures are independent of the seed. Animals are though. –  Kevin van der Velden Oct 1 '13 at 11:31

Two worlds from the same seed are not identical in some aspects: see gaming.stackexchange.com/questions/22474/… (which may even be out of date). Seems like they are different for tree-generation and animal generation - at the very least. Your spawn point will also vary. I'm not certain about structures, and I'm not sure if Fortresses count as structures or terrain. Either way, since the two portals could have been created in the nether in two different locations, I think you're right. –  Bob2Chiv Oct 1 '13 at 12:53
