I wonder if there are official tools which can be used to manage your game software, too.

An imaginable tool would be one to manage your boxes and/or trade with other players. Trading would be a little easer if you can see the boxes of others.

Like there is Dota2Lounge to trade and bet with items. May there be one other site (okay, that's not an official one) like this for Pokémon?

Sidenote: There once was a official trading site for Black/White, but I never used it, only saw it once. (May it be "Pokémon GTS"?) I guess that site was only there for statistical intentions.

Most of what you're wanting can be accomplished in game. The trading of Pokemon does give you a glimpse at your partners boxes, though not a huge one. And managing your boxes can be done on the PC, and storage extended when Pokemon Bank is finaly released. Also, see Frank's comment above about asking about tools. –  LLF Jan 13 at 18:50

Quoting from Bulbapedia:

A website dedicated to the Global Trade Station was put up in 2007. It allowed players to see trades all over the world and to view statistics relating to trades on the GTS, among several other features such as the ability to read information on the countries of the world and the most popular Pokémon traded per country.

The Global Trade Station website, however, was a feature only implemented in Generation IV. It was superseded by Pokemon Global Link, which is functionally identical to GTS, except it has more features. One of which is the Pokemon Dream World, which allowed for certain features (catching Pokémon not found in Unova or raising Berries) not avaliable in the game.

Awkwardly (for this time), Pokemon Global Link for Generation V will shutdown January 14th. It will remain for Generation VI.
