Thanks @Nolonar. I'm not sure, that could be true. Even so, I'm pretty sure that I'm picking the same kinds of symptoms as I used to, and the plague's severity rating is much higher than its lethality. I used to watch the DNA points flood in during Earth's "downsizing" period, whereas now I get literally zero automatic DNA points (unless I play on Casual difficulty).

comment Which missions can I earn the Ghost and/or Smooth Operator bonus on?
Bug note: I played through "Locate the Mercenary Leader" several times with 100% stealth and didn't get Smooth Operator or Ghost. I know what I'm doing; I've played through many times and already got Foxiest of Hounds. On investigation, it seems there's a bug that sometimes causes these awards not to appear. If you're working on Foxiest, you can supposedly still get it, but it's harder to track your progress. See "bugs" here: deusex.wikia.com/wiki/Smooth_Operator

comment How can I find the location of a given item by looking at the world data?
On further investigation, it doesn't seem that McEdit will meet my need. As far as I can tell -- and I'd be happy to learn that I'm wrong -- it doesn't provide a way to search for and find instances of a given item type, e.g., gold horse armor, or to find an item with a particular name.

Edited since I'm reluctantly accepting my own answer -- clarified that I'll still gladly accept someone else's if there is one.

comment How can I find a thief (ideally without Bukkit)?
@Nick thanks for the suggestion. Unfortunately the problem isn't so much coming up with a unique item, but finding the item once it's been stolen. Just a moment ago I reluctantly accepted an answer of my own that essentially gives up, since there doesn't seem to be a way to find items without painful manual searches.

Updated to note that the inventory file method allows access to Ender chests. Also updated the question to request answers that are time-reasonable, i.e., that don't require hours upon hours of investigation. Added a link to a separate question about searching world data.

comment Moving From Vanilla Server to Bukkit
Thanks for this post and answer. They helped me fix my problem. I've posted an updated answer that also includes information on The End, which didn't exist when you asked this. Since this information also applies to Spigot, would you be willing to add the tag minecraft-spigot to your question?

Interesting. Once I find the ID, will MCEdit tell me where to find its location? I need to find where it is in the world, XYZ. I've expanded my question to clarify this.

Clarified that I want to find the location of the item within the world, ideally with X/Y/Z coordinates.
