I solved it and here is my final result for now. I changed it all to use 2 large ports on each connection except for the main column which remains to be 4 docks.
Aug 29, 2013 at 12:19 comment added Robotnik The title should just be "I need help with docking". That would fit so well with the other great titles on this site :-P

Aug 29, 2013 at 3:37 comment added user1281598 Quick save isn't working. Can't I alter the quick save file?
Aug 29, 2013 at 3:32 comment added user1281598 I was going for strength. That's why I'm playing with multiples.
Aug 29, 2013 at 3:15 comment added rsegal Also, protip, use the 2.5m docking ports instead of the quads unless alignment is a critical issue that has to be more accurate than you can achieve with RCS.
Aug 29, 2013 at 3:09 comment added rsegal Jesus titsaurus on a tricycle, dude. Try (after quicksaving) to decouple the middle (inline) section of the left rocket. This might allow it to wiggle into something vaguely resembling alignment.
Aug 29, 2013 at 2:55 comment added user1281598 Figured it out with photo bucket. Here's the picture. No, I did not think about part count.

Added a picture.
Aug 29, 2013 at 2:51 comment added rsegal With a picture, (which iirc you can now add) this post would probably be more answerable (and definitely worth the upvote). ASCII diagrams can't really convey that kind of information.
Aug 29, 2013 at 2:35 comment added user1281598 I don't have enough of a level to post pics. The issue is that the ports are very close and slightly off of parallel, but 4 of the 8 matching spots. 2 * 4 - > 88---88
Aug 29, 2013 at 2:20 comment added rsegal In general, this sort of problem is highly specific and some details (picture, diagram, etc) could make it much easier for us to help you out!
