Can spontaneously killing no-name hunters hurt my game?
So long as you are careful to avoid the bounty I'd guess you should be OK. Also: there may be others settings bounty hunters on you, be wary of those if you are low level.

What is a good secondary perks tree for a full Destruction mage?

Why can I fill my black star by soul trapping a mammoth?
According to the UESP wiki, the Black Star should only get filled with black (i.e. humanoid) souls, but due to a bug/glitch (as you said) it also accepts 'white' (i.e. non-humanoid) souls.
