Place a chest down next to the autocrafting table. Put one or more minium stones in the chest, place an undamaged minium stone into the autocrafting table in your recipe. When the autocrafting table crafts the recipe one of the stones in the chest will take the damage, and the one in the recipe will remain.

As far as I know, the Automatic Crafting Table requires an adjacent inventory for things like that, so putting a minium stone in a chest next to it and THEN placing into the ACT might work.

I am not familiar with these mods, but my guess would be that maybe if the minium stone is damaged it cannot be placed into the auto crafting table. So, I guess to fix it would be to create a non-damaged minium stone and put it in the auto-crafting table. But, if the stone isn't damaged and you still can't put it in, then I have clue.

You can convert dyes into other dyes, however, it is not possible to convert anything to or from bonemeal or lapis, as this is considered an exploit. For a complete list of transmutations, go into NEI and look up the uses for the minium stone. If it isn't on that list, then it can't be done.

It does give you access to more rare items that are hard to aquire or find, such as mycellium. However the tablet only shows about 14 items, so it can become a nightmare to find the item you are after. I dare you to try and find mycellium with a alchemical tome upgraded tablet, you can't. The Alchemical Tome adds all items that have an EMC value to the Transmutation Table. There are no items that cannot be crafted that can be obtained through this method.
