The only downside I can see is the extra bit of time it takes to place them but I guess that it's time well spent. Furthermore according to this strategy wiki adding windows should also make it easier to place and edit furniture in the room.

If you alt-tab it should now be in a window instead of full screen. However its a pretty small window unfortunately, that doesn't seem to be resizable. Not sure about the resolution.

You can't. Theme Hospital is a DOS game (well, and playstation) and as such only runs on VGA resolution.
